What cutting-edge 19th century military intelligence technology did the Smithsonian help pioneer?

Reconnaissance balloons. The Smithsonian's first Secretary Joseph Henry worked with balloon inventor Thaddeus Lowe to use hot air balloons to collect intelligence on troop movements. On June 18, 1861, they demonstrated the balloon, launching it from the site of what is now the Air and Space Museum.
